Is it necessary for me to countersink when installing a flexy? I'm not sure if it will sit flush with the deck. If so, what size drill bit would be best?

You really need a Counter sink bit- not a Drill Bit.
There isn't much meat there to work with and Drill Bits tend to Grab and drill on through, like they're supposed to do and then you end up with a very big hole.
I would try a Round Head Bolt first and see if you can ride with it that way.
If the Bolt Heads bug you, then buy a Counter sink bit and use Flat Head Bolts.
Since the Deck is Aluminum(soft metal), you can use a Counter Sink bit made for wood, which can be purchased at Lowes/Home Depot/ Ace hardware stores

Broccoli is right. There's not much metal there, so be careful that you don't go too deep. I like to use a much larger (like 1/2") bit to give my drilled holes a slight countersink to them when installing Phoenix Switchblade brakes. It's not perfect, but it helps so you don't catch on them as much.

I counter sunk mine by drilling a hole the size of the screws, then one bigger, then one bigger than that. And it looks suuper clean. But just touch up the holes dont drill all the way through
